For future travellers:

We have got this plugin working now: [GitHub - buildkite-plugins/sparse-checkout-buildkite-plugin: ✨ Create a sparse checkout of the repository](https://github.com/buildkite-plugins/sparse-checkout-buildkite-plugin).  
It performs a sparse checkout of the given paths whilst maintaining the correct build message.

Its useful for performance gains. Ie if you repository is large but you only need the .buildkite directory to upload steps, you can limit the checkout to that directory to speed it up
