We are centralizing our internal Buildkite plugins into one repository and wondering if it is possible pipeline to go into sub-directories and identify the hook/command to run? Or if we have to stick with one plugin one repo solution?

Welcome to the Buildkite community!
Great question! We recently discussed this topic, as it wasn’t supported previously. However, we’ve now added support for referring to hooks from a subdirectory when managing a monorepo of plugins. You can see the changes in this PR: #3488.
These changes are included in Agent version 3.108.0: #3508.
